The Brain stem is a part of the brain.

In 2254 the Ngultor disabled the USS Enterprise and took biopsies from the brain stems of the ship's crew to test them for biological compatibility; to see if they met the requires for the flesh harvest they were conducting to repair their mothership. (EV comic: "Flesh of My Flesh")
